CR-10S Pro - S3D Leaving Gaps in Top Layers and Ignoring Gap Fill

I'm using a CR-10S Pro in conjunction with Simplify3D for a couple of months now. I've started seeing these gaps in the top layers where it looks almost like the printer forgot to finish the layer. Also seeing instances of the gap fill/single extrusion fill being ignored in the actual print despite showing in the preview. Any ideas?
