Autosave factory file

Is it possible to also automatically save the factory file when exporting the gcode?

The answer to your question is "No"., and the solution to your problem is "discipline"!

You want something saving...save it! You don't want something saving...don't save it! The one disadvantage of an auto-save for the lazy is that one day something you would never want saving will be saved and things you treasured will be over-written with crap!

Any ideas? Hmmm..... okay... ^^

Process -> Scripts -> Post Processing

Add a batch/cmd/autohotkey/sendkey which sends CTRL+S to the window titled Simplify3D...

Just curious, why do you need to save the factory file when exporting gcode? I usually just hit CTRL+S if the preview looks alright...
