Filament coming out slow and clogging

At first i thought it may be the bed needing to be adjusted but i am able to print things fine in MakerBot. When i try to print in Simplify3d, the abs filament comes out slow and clogs up. I am using a CTC 3D dual extruder printer.

Are you only seeing this for the first layer, or does it occur for the entire part (even 10 layers up)? Have you set your filament diameter correctly?
