Keep in mind that default profiles only get you 1/3 way there. The big variable is the filament. Filament size, multiplier and temp are the big 3 that change with every spool you use. Even the retraction controlls will vary. S3d or anyone cant make a deafult profile that just works unless we all were using the exact same filament. The filament is a big variable that cant be accounted for.

Michael, figuring out all the variables is hard work (especially with the filament wild card). But here's the good news....look at how many people responded to provide help within 24 hours. That's pretty cool stuff. The guys on this forum are really great and super knowledgable. So when you're ready to give it another shot, come back and post some photos. You'll get help, for sure!

Best way I have found to calibrate my extrusion multiplier is to create a 50mm cube. Tell S3D no bottom layers an no top layers. Use only a single perimeter. Now use a digital caliper to measure. Take a small bit on the top 1or two layers. You don't want to take a wide cross section since you would also be measuring uneven layer stacking. I take a few measurements on each side and then the average is what you are actually extruding. It sounds like you are under extruding to me. Get your extrusion width correct and then everything should fall into place. Also it looks like you are too hot. And I forgot yo mention. You don't have to run the entire height of 50mm just make sure you run tall enough to get past any error due to the first few layers never being exactly right.

this is funny, Im having the same exact issues. well its more frustrating than funny. and I know it because Im still new to s3d.
but my models print better from my makerware and even using the old skeinforge defaults.
so the shells print great but the infill is stringy and all over the place.
I am going to try the recommendations here in this thread.

I'm getting the exact same behavior out of my FF Pro and Simplify3D.

My main concern is the top solid layer parameter and how the printer seems to just ignore it. I have printed multiple models and they all seem to have the appropriate amount of bottom layers but only 1 (not 4) top layers.

skkele - my guess is that it's actually printing 4 top solid layers, but there isn't enough support below them for it to actually appear solid. If there isn't enough foundation below, they won't actually appear solid.

If you post your factory file, it should be pretty easy to see if it's actually printing 4 top layers.
