I'd say raft offset also... but may not work for the project at hand.
Could try to import into SketchUp and make a 2-3mm rectangular base as a raft... or maybe there's a way to do it in Meshmixer.

I hate to bump and nag here...but still wondering if there is a way to fix this without "cheating". From what Joe says S3D should extend the raft underneath my entire model for all processes, but the factory file I uploaded is an example of where this doesn't work. I'd be really interested in knowing why.

There is a fault in the second process.
With one process it will work fine.

Yes, I was saying earlier that it works with a single process. I am trying to use two different fill rates to make the base heavier and more dense. According to others the raft should still cover the entire model even with two processes. The thing I'm trying to figure out is what this "fault" is.

Pick the working process, remove the other. Adjust stop print height. Create a new process, adjust less dense infill and start height.
Basically take the process which is working, clone it and adjust infill density. I don't know if it matters, but uncheck raft and ensure no brim or skirt. Stay away from modifying the support settings.

I was doing 2 processes side-by-side. If you have a second process on top of another, then I don't think the raft will cover the elevated process. So as everyone has suggested, rafts only get applied to processes that start at Z=0. So you would need to use a single process for the entire height if you want the raft to cover everything. Either that or use a larger raft offset.

Seems like a simple fix for S3D in their next patch. Need to look at the whole model, independent of the number of processes to determine raft size, or provide a means of manually controlling raft size and location.

I am having exactly the same problem with two processes on one object. The raft doesn't include the second process supports that are supporting an overhang that is part of a second process that starts at a greater Z height
