I have this issue as well. I am running version 4.0.0. I cant see any reason you would uncheck a model other then to NOT make it print or be included in the layout when you click "Center and arrange" I'd love to here what the intended function it adds the way it is now.

It would be so much more useful if unchecking it allows you to keep the model as part of that Factory file, however lets you arrange and prepare to print WITHOUT including it. Even Repetier and Slic3r let you do that.

I really hope this gets fixed as it would help making the layout process of big prints so much easier, but the Simplify 3D staff seems very defensive of anything perceived as a bug or a mistake. Wish they would be a little more open to listening to the community.

You can remove models from the print process, and they won't be printed. Not quite as intuitive/interactive as you'd like, but the functionality is there.

Those checkboxes are just to hide the models. I use this all the time when I'm laying our several parts on the bed, but one of the large parts is hiding all of the smaller parts behind it. You can easily hide the big part so that you can more easily work with the small ones.

I still want the big part to be printed though, so I wouldn't want unchecking to actually remove it from my processes.
