I will give it a go. but the only issue I have is that the right extruder is a 0.2mm nozzle but you'll just have to make the extruder changes.
I have a wanhao D4S.

take the grouping out and this is the preview.
I haven't tried to print yet as I am still printing something but this is set to show active tool heads.

Strange it seams the factory file does not contain the profile settings... thats not good as if there is something wrong with the profile it does not become apparent from the factory file :/
I have now tried with a default profile and it seams fine, I have compared the original profile with the one i used with my modifications and apart of some differences in the start code (i proffered the behavior of the 2x. version) I cant spot what could potentially have caused the problem.
now i have an other problem...
the PVA does not seam to want to stick to my kapton tape :/

Are you using sailfish or the Makerbot Firmware which came with the printer?
Sailfish has an issue with dual extrusion on this printer but the Makerbot firmware 7.5 works fine.

What issue are you referring to?
I have sailfish on the Flashforge and it works very very well. I just use Makerbot for dual color printing though as all my dual color problems are S3D related not Sailfish related.

Just picking up on this thread now...
I have the exact same issue on my dual prints....
It's only in the secondary extruder, when it starts to print the ooze shield it pauses and dumps a big dollop of PLA for about 20 seconds in the same spot.
I use the wizzard for dual profile creation.
Printer is Replicator 2 clone runnig Sailfish 7.7
If I reverse the extruder selection, swapping print colours in the Wizard... then same thing happens to the 'new 'secondary extruder.
Did the OP manage to fix the issue?
or does anyone have a suggestion?
