Customize support generation?

Hi all,
I'm new to 3D printing and Simplify3D, and I have a Makerbot Replicator 2X.
I would like to print this hydroponic system, preferably without having to buy dissolvable filament: https://www.youmagine.com/designs/desktop-hydroponics.
I am clueless as to how to configure support generation in Simplify3D. Both manual and automatic support generation creates supports everywhere inside the printed part, including in the drain part in the upper containers, which is inaccessible when the part has finished printed, so I am unable to remove the supports.
I'm hoping that someone here may have some suggestions on configuring Simplify3D.
