S3D not recogizing ID and OD of part

I am trying to print a cylinder with hemispherical dome. after slicing the ID of cylinder is filled as well as blind hole on top of dome.

how to fix this?

Look on the advanced tab at the bottom right and uncheck "merge all outlines …" See if it helps.
