s3d devs: how do YOU calibrate your flow rate

the more i delve into this matter like the following links, the more i think something is wrong here

according to those articles you simply cannot calibrate the flow rate because the software will think it's a perfect rectangle and will always extrude more then it should, this doesn't make sense to me, because that would mean that you cannot test the software properly..
so i'm wondering how do the devs do it?
