Printing with Palette

Hello,
I am using a 2s palette for printing multiple colors on a single extruder.
I work with 4 processes and use a separate tool profile for each process. But after slicing, I see that parts have already been printed overlap again if there are different colors. The printing process does not ignore the parts that have already been printed.
How can i fix that?
