There is one feature that I really like in CURA where you can increase the flow rate on the first layer to get a better "smoosh" and a smoother surface. S3D only allows you to change the line width, that REALLY isn't the same thing. There are a variety of hidden scripting changes that you can make at various points in an S3D print.

Has anyone found a way to increase the first layer flow rate? Or, perhaps even better, arbitrarily change the flow rate at any layer?

There isn't a setting called "Increase flow rate", but you can achiev exactly the same result by making a couple of adjustments:

1) Increase the first layer height....this WILL increase the rate of flow because the printer will be printing a thicker layer

2) Compensate for the thicker first layer by adjusting the starting height of the nozzle by moving the Global-Z adjustment .

If you're, for instance, adding 50% to the layer height of a 0.1mm layer, you need to lower the global-z by 50% of 0.1mm, 0.05mm.

Its as simple as that!
