The change I make under "Tools -> firmware configuration" doesn't apply to the x3g-file that I get from the printing dialog.

Also tried to follow the advise from this thread: http://forum.simplify3d.com/viewtopic.php?f=8&t=1623
But can't get that to work either. But running gpx manually gives me this message: "(line 152) Semantic warning: Z axis homing to minimum endstop" If I try to print the file I get anyway the printer starts printing in the air(z-axis i way of).

How do I calibrate my printer with Simplify3D?

Printer: Mbot Cube Dual
OS: OSX

The changes under Tools-->firmware configuration are only for jogging. These are great for when you're trying to dial-in your steps-per-mm, but they do not effect the print. To change the print, you would need to create a custom GPX file, with the values that you'd like to change. If you contact [email protected] I'm sure they'd be happy to help you with this.

Ah... but they do affect the temperature setting gcode that gets exported in the print. Also when I forget to change mine the print dimensions don't come out right so I think it does affect the x3g generation w/ steps per mm or something. I added a different thread somewhere that said I wished the firmware configuration would change with the process. Or at least when you load up it was prominent and easy to switch which printer you were working with.

I have one marlin based printer and one sailfish... so if I don't set the firmware right I get bad results.
