The way to use two very different materials to set up two "processes", one for each extruder. Assign the objects to print with the left extruder to the left extruder process, and the rest to the right extruder. Then "prepare for printing" using "multiple processes, continuous printing" mode. It'll ask which mode to use when it sees multiple processes. I've used this when printing PLA and NinjaFlex, for example, where pretty much every parameter is different between the extruders - speed, extrusion multiplier, temp, etc.
I'm not sure how to set up S3D to print support with one process, and the object with another process, though. And I'm guessing since you mention PLA and PVA, you want to use PVA to print generated support.
