Printing error?

New user here, so please forgive me if this is in the wrong place.
I'm having a problem with a particular print, in that S3D does then doesn't acknowledge a hole in the base.
This is the bottom view of the model, as you can see, there is a hole in it.

and when I add suppoorts, it says it will add supports in the hole.

However, when I go to the print preview, there is no hole.

These are two of the models I printed up. The black one was using the g-code created by S3D and the flesh coloured one was printed from a g-code created by FlashPrint (my printer is a FlashForge Dreamer.

Post your factory file (File --> Save Factory File). I'm guessing you enabled the "merge all into solid" option which will of course discard holes like that and make them solid
