Manual support removal not staying

This is my first time with this software, so I'm sure I'm just missing one step here.

I manually removed support as directed in the tutorial, and as I look at the model in the 3D view it see the support where I want it, and not where I don't. So that's good.

But when I click on "Prepare to Print!" I get either all support or nothing, depending on the status of the checkbox in the Process Settings - Support tab.

If I have selected to generate support material, the preview will show all the support, including that which I removed.
If I have selected to not generate support material, there is none.

So how do I make it so the support I want, and only that support, is printed?

I'm using S3D 3.0.1 and it worked like it shoud.

1. Open a STL model.
2. Activate support generation
3. Click on Customize Support Structures
4. Click on Generate automatic supports
5. Click on Remove existing Supports
6. Remove the supports that you don't want
7. Click Done
8. Prepare to print

OK thanks. I followed those exact steps and I get all the support I removed.

Ok so some more playing around, interesting results.

I've attached the factory file.

the issue is the Cover piece. When it's by itself I can selectively remove support and it works. But when the Base piece is also on the build platform, changes I make to the Cover support are not retained. Changes made to the Base support are retained.

Anyway, I have a workaround it seems but might be interesting as a bug.
