Dual Extrusion Wizard Arranging

What is the criteria that the software is looking for to auto arrange models? On my attached job it does not want to insert the numbers into the cavities for the letters. The numbers are the exact same size as the number cavities, does it need to be slightly less?

It's based on how the parts were modeled. So in your original CAD package, you just need to make sure there were modeled in the correct position relative to one another.

That makes sense, so In autodesk fusion for example I would need to position the numbers in the correct xyz position even though I am saving them as a separate stl. But why is the wizard able to arrange the two models properly in this video https://www.youtube.com/watch?v=qPufaJhyqME

Yes, you have to position them correctly in the CAD package if you expect the software to automatically know where they should go. Otherwise, you will need to position them manually.

I'm sure the parts in the video were exported properly. Pretty much every dual extrusion part I download from thingiverse is already exported this way, so it is quite common.
