It's probably something in your starting script. That's where most of the commands are that determine how the nozzles are setup and what material you are using in each one.

First of all, the commands for the BFB-style printers are VERY poorly documented. The manufacturer (3D Systems) never bothered to completely document what commands are used to run the printer. So I doubt you're going to find an all-inclusive reference. There's a few links that you can easily find with google that have SOME of the commands, but plenty are missing. It's just the unfortunate truth of buying that printer.
Second, this is a user forum. So it's all just other users here who are offering to help out. So be nice, and perhaps someone else here has gone through the same issue and can help!
You can use the cubepro software to slice a simple object and then get the color codes/material codes you want by decoding the cubepro file using Codex Utility
