Having an issue with the hotend scaring the layer.

I know this topic is covered in the support section, but when I follow the directions it still happens, also I noticed the Retraction Vertical Lift only applies when the current layer is finished and it's going to start a new layer. The issue I am having is when it's doing say a full 1st layer, or 2nd layer or the final solid layers in a piece, it'll start in random and it'll do the rectilinear fill and it'll fill the rest of the layer, but on the complete opposite side is a gap that it needs to fill so it crosses the entire layer and here is where my scaring is taking place.

Now I've messed with the Retraction Vertical lift setting and it's great when it's used correctly its just not solving this issue.

Has this happened to anyone else? It's really ruining the top layer of prints =(

Go to the Advanced tab and disable the option called "only retract when crossing open spaces". That way the software will retract and do a Z-lift for all your movements, not just the ones that cross an open space. That should solve the problem you are having (assuming you already did everything else discussed in that guide)
