Incomplete printing with Atom2 printer

Usually I prefer to use S3D for my slicing because I put different set up for for the different height of layers of one model.
I have many 3D printers and using Moment with these set up without problem.
I am trying to use S3D for my Atom2 but sometimes the printing get to 99 % and stops incompletely. It does not turn off Nozzle and do not come back to Home position even the ending script (in editing process setup) instructs to do.
When I use Kisslicer for the same model, it has no such problem.
I checked the gcode and copied the ending part of Kisslicer and pasted into the ending part of script of S3D.
But sometimes it is OK but in many cases, printing does not finish well, only 99% in-completed and stay. (In this case, the nozzle is hot and gives damage to the model already 99% printed).
I think the S3D software or Atom2 firmware do not go through to the entire part of sliced gcode.

Atom maker does not recommend to use S3D. Is it due to this problem?
How can I solve this problem?

Well I would start by comparing the gcode files to see what differences there are. If the problem always occurs near the end of the file, then just focus on comparing in that section. If the endings of the 2 files were identical, then I can't imagine why one would work and the other wouldn't. So you could also try making the ending scripts the same.

It may also be useful to look in the Communication tab of the Machine Control Panel to see what the last command that was sent is.
