If you want print Ninjaflex and PLA on same print, you need 60% slower speed for flexible layers and if that same layer has also pla areas then the different processes for different layers is not an (good) answer. Repetier-host has independent speed settings for each extruder. Can you add this feature to Simplify too?

I use multiple processes for the same layer.

for example I separate Support material as a different process. you could even do perimeters as a different process, or infill.
