Hi,
I know that with sailfish, the Rep2 actually has some settings that are set into the firmware of the bot. Some sort of retraction setting is one that I remember.
How should the sailfish be setup while using S3D? Or does it override any of those settings?

Just disable the firmware deprime stuff so that S3D can control that
