Problems with STL generated in Fusion 360

I have created an STL in Fusion 360. I import to S3D and all look good in the 3D view, but when I sliced it and look through the layer the bottom part of the model turn solid, instead of hollow as designed. Model shows no errors and renders correctly before slicing.

Even more strange is the fact that if I rotate the model to a side (where it could not be printed without loads of support) its getting sliced correctly... What could cause this?

It would probably help if you attached your factory file (File > Save Factory File)

By accident I switch to a different printer definition for my Prusa i3 mk2s and re-sliced and the problem went away. I will try to figure out what difference in settings between the two profiles that could cause this...
