2nd filament prints before purged

If I want to do a dual color print on my "dual extruder motors single nozzle with a bowden Y splitter" with a raft and purge tower on s3d v4.0 then I get the 2nd filament to print before it is purged on the first layer. This is a definite bug and it wasn't there in s3d v3.1.1

It would probably help if you posted a factory file

Here's a capture of the red color purging after printing the actual red color on my test object (happens only on the first layer) :
