Print Quality Issue Where Supports Were Attached

My first print with S3D came out rather well, except for where supports were attached. I used default settings since I am brand new to S3D.
I have attached a photo. The one on the bottom is my prototype. The one on the top is my print. It's as if the surface layer was not even printed(?) I left some of the support in place to show what it was like.
