Makerbot 2x + Titan Aqua extruder speeds

Hello,
I have a Makerbot Replicator 2x with a custom E3D Titan Aqua extruder. All the mechanical / electrical components are fullly sorted, however I am having trouble with the extruder speeds.
I need to compensate for the 3:1 geared Titan extruder (vs stock 1:1 direct extruder) in the following areas:
1. Manual extrusion / loading of filament
2. During the actual print
Question : How to I increase the speed 3x to compensate for my geared extruder? I tried using the "extrusion multiplier" but that doesn't seem to do anything.
