Thank you for the suggestion. I ran the Non-manifold edges tool and it did not change the output (the print model still inverts the recessed areas to elevated). Wierdest thing. I am going to try a couple of other tools to see if they do the same thing.

I am printing an object which has a recessed textured surface. What is very odd, is that on one side it prints perfectly, but on the other side (with the same exact print) it prints recessed.
