Having a hard time figuring out dual extrusion wizard

I have a key chain that has raised lettering on it and am trying to figure out how to print the letters in a different color. I went a head and split it into two stls, one with the bottom of the keychain and the other is the lettering. But when I import them into S3D through the wizard how do I get them to line back up so the letters are on top of the bottom?

Isn't it easier to use the pause function on your printer and change the filament at the right Z height?
That's the way I print this.
