Neither over-extrusion or vertical lift have anything to do with the firmware configuration. So I doubt that has anything to do with this problem. And FWIW, I use a 5th generation profile as well and it uses the RepRap firmware and it works correctly. I even examined the final .makerbot files and those looked correct as well. So I would say the S3D profile that is already included with the software is setup correctly.

OK good to know.

So I switched it back to the RepRap and it still works fine. Now I think I am under-extruding a tad bit. My next obstacle is to figure out how to calibrate the X and Y axis so my parts dimensions are more accurate. I am not sure how to do that in the RepRap. With the makerbot firmware there was a setting to do this, but that setting does not exist with the RepRap.

Do you know where to adjust this?

There's only a setting to do that for sailfish-based firmwares (like the Replicator 2/2X) because they use x3g, where commands are given in steps, rather than millimeters. On a real machine, you should be able to calibrate steps per millimeter in the firmware. Unfortunately, you have a fifth gen Makerbot instead. You'll need to use some combintation of scaling and/or horizontal size compensation to fix things.
