If you only have a single process then it is very easy. Just double click on that process and choose Save As New. That will save your printer settings into the permanent S3D profile database. That database is maintained regardless of what processes you have loaded. At any time you just expand the "Select profile" drop down list and you will see your settings listed.

For adding the material options, here's a screenshot of the "Assign settings to categories option". Hopefully that helps you locate it.

Seriously why is this not a simple concession to your customers? "Yea we understand and can change it in the preference's to allow you to choose how to operate the software, default select all or only use the ones highlighted as you have been doing for years..."

Perhaps a new setting on preferences would content both worlds... "Select All Process by default"..

Version 5.0.1 was just released this week with updated behavior so that only the selected processes are used by default. This should match the old V4 behavior that was requested in this thread.

You can read about all the other changes at the link below:

This is not fixed, and it does not behave like before. It was only half-way reverted. Please see screenshot below. We can still not use this software as-is.
process selection not fixed

The old V4 behavior was to use the same selected processes when the print dialog is shown. That's how it's currently working in 5.0.1 as well. If you want to suggest selecting a subset of the selected processes by default, I would suggest making a new feature request since that's a different behavior and we would want to see how many other users agree with the change.
