Model getting chopped at a certain height

I've loaded up an STL into S3D and the 3d preview and Gcode preview show that the model is getting chopped off a couple millimeters before the top - where there should be a curved surface there is just flat open walls. The Z-Offset of the model as imported is 5.82mm and when I set that to 0 the top looks fine (but of course it's too low and embedded in the floor). It's only 19.215mm tall so it's well within the space my Rep2 can build.

Anyone know what might be going on and how I can fix it?

Just a quick follow-up. This morning I started up S3d and imported my STL into a new factory and it looks fine. I have the problematic factory saved if you're interested.

you dont have the start and or stop printing at "x" height feature accidentally turned on do you?

I do, yes, using 2 processes - one at .28mm height stopping at .6mm and then one starting at .6mm at .1mm layer height. But I just opened the FFF to confirm it and it looks like it's fine... So I dunno, I guess it was some kind of runtime bug.
