I came looking for another issue and found your post at the top of the forums. I have the same printer and have encountered the exact same issue. For more information on it, you can review my old post here:

Long story short, it just seems to be an issue with our printer. The S3D actually does have an X axis offset of 34mm programmed in for the left toolhead (Tool 1). Sometimes I can get it to work right, and sometimes not. I just started printing everything on the right toolhead to resolve the issue. If you ever figure it out, I'd love to know what you did.
If you just got this printer, then you likely still have the blower only on the left toolhead, so this might not sound like a decent option. Here's what you do:
1) Print this fan duct (There are plenty of fan duct options, but this is BY FAR the best one):

2) Print this mod to allow you to use #1 without cutting wires or soldering your board and voiding your warranty during step #1:
