Missing section in slice present in .stl file

For some reason I am missing a section / piece when printed.
It shows in the .stl file in preview but not after prep to print.

Use the "Separate Connected Surface" option in the Mesh dropdown.

The problem is because the stl file that has been created by the CAD software has more than one mesh in it. Using the above option will separate the meshes out into sub-models. Once this is done, the missing pieces will slice and print.
