Most of the time, you just want the material choice to change some specific settings like temperatures, fan speeds, maybe coasting or retraction settings. Then the quality choice can be responsible for layer settings, speeds, etc.
That is the point I was trying to get across.... the only settings showing in my exported FFF file that are saved under the /autoConfigureMaterial sections of each material is extruder/bed temps, extrusion multiplier, and fan speeds. Retraction settings should be automatically saved as they are material dependent. Regardless of all that, if I make a change to a setting, any setting, it should be saved so when I change materials then go back to the original material, I should see the settings I used previously for that material. The software should be keeping track of all my settings related to different materials if I change the defaults to a different value!!!
As an example, if I choose to create a new material profile called PLA-Red and dial in the settings for my spool of red PLA then ALL those settings should be in place automatically when I choose that profile again... your comment makes no sense as these settings are what makes the print quality better in the first place, after dialing them all in. After all, all spools have slightly different tolerences, even the same color/brand but from different manufacturing batches. I always dial in a new spool before printing the first normal print (except where a spool runs out before the print completes and I have to add a new spool to finish the print)

Then open that file in a text editor and scroll to the bottom to look at all the <autoConfigureMaterial> sections. The settings in that group are what get changed for each material. You can easily copy/paste your entire <extruder> group into that section if you want to adjust the extruder settings as well. Just make sure you add those settings to every single <autoConfigureMaterial> group. Then just save and re-import.
There's a lot of other threads about how to do this already on the forum, but hopefully that's enough to help you get started

This should be done automatically! Having to manually add entries to the FFF file to make it all work seems rediculous.... why have the option to save settings if they don't save???? There are many users out there that would not attempt to mess with editing the file, especially newbee's to 3D printing....
