Bug in 4.0.0 with layer cooling

Selecting the "Bridging fan speed override" stops all fan on commands from being emitted in the gcode file. Also, a much more minor issue, selecting the blip fan option causes the fan to blip before the zero fan on layer 1 (e.g., the fan should not be blipped when being commanded to go to zero).

This behavior was observed (and diagnosed) on the default Simplify3D configuration file from the Prusa site, for an Original Prusa i3 mk2.

Seems to be working fine for me. Can you post your factory file?

I have observed the exact same issues in all my prints. That means especially after bridging with override active the fan says at the bridging override speed wich is often too high to print with on the rest of the print, so it fails.

Post a factory file showing the issue if you want help. It works fine for me when I test it, so it might be related to your settings.
