Holes being filled during process

Got an issue with a couple of files i'm trying to print.

The STL has various holes through the model ranging from 20mm to a couple of mm

when I try to prepare the file, all the holes get filled with a plug. tried lots of setting changes but don't seem to be able to get it to render properly

Tried the file on Makerbot and Autodesk123 and they render it OK ?!

I tried printing just to make sure its not a bug in the viewer but the plug prints too

Any ideas as i'm seeing this in a few files from the same source

There's a bunch of problems with your mesh. Go repair it first: https://modelrepair.azurewebsites.net/

I have the same hole filling issue but it does it for only one layer. It does it for one layer when the layer is set @ 0.2mm, when printing at 0.1mm layer it does not do it. When I set the layer to 0.3mm it even fills the large holes. There is nothing wrong with the model mesh.

How can you say there is nothing wrong with the mesh? I can literally see holes and isolated surfaces just from looking at it in the software. Both S3D's repair checking tools and Netfabb's both identify many errors with your mesh.

Sorry I was talking about my own files. There is another thread about the same issue viewtopic.php?f=9&t=3354. When I adjust the layer from 0.2mm to 1.9mm the holes open up again but like I said its only happening on one layer in my model.
